- Coconut flour
- Swerve Confectioners
- Baking powder
- Salt
- Shredded mozzarella cheese (low-moisture and part-skim)
- Cream cheese
- Large eggs
- Heavy whipping cream
- Diced tomatoes (canned)
- Garlic cloves
- Salt
- Olive oil
- Fresh mozzarella
- Grated parmesan cheese
- Fresh basil
How to Make Margherita Pizza Healthy {Quick Overview}
This is just a quick overview of some of the steps involved in making the low carb Margherita Pizza. For the recipe in detail, including exact measurements used at each step, scroll to the recipe card at the end of the post.
Step 1: Make the Dough
Preheat oven and line a baking sheet with parchment paper or a non-stick baking mat.
Combine all dry dough ingredients in a small bowl. (Picture 1)
Then, in a large, microwave-safe bowl, combine mozzarella cheese and cream cheese. (Picture 2)
Microwave per recipe instructions, then remove from the microwave and stir. The mixture won’t be fully combined at this point, but make sure to spread out the cream cheese as much as possible with a spoon. (Picture 3)
Microwave again per recipe instructions, then remove from microwave and stir. This time, the mixture should fully combine. (Picture 4)
Into the bowl with your dry ingredients, add eggs and heavy whipping cream. Mix until combined.
Add the flour mixture to the bowl with the cheese mixture. (Picture 5)
Knead with your hands until a dough forms. TIP: If the dough starts to stiffen, microwave again for a few seconds. (Picture 6)
Place the dough on your lined baking sheet and roll it out into a 12″ x 8″ rectangle, then bake. (Picture 7)
Step 2: Assemble the Pizza
Mix all sauce ingredients in a small bowl. (Picture 8)
Top crust with sauce, parmesan cheese, and mozzarella cheese. Return to the oven and bake. (Picture 9)
After removing the pizza from the oven, top with fresh basil. (Picture 10)

Is it Margarita Pizza or Margherita Pizza?
It’s Margherita Pizza, possibly after Queen Margherita of Savoy, not Margarita Pizza like the classic drink.
The story goes that, in 1889, King Umberto I of Italy and Queen Margherita of Savoy were on a trip to Naples when the Queen grew tired of the gourmet French cuisine popular among royalty at the time. Being a Queen, she of course called upon the best pizza maker in Naples to make her three different pizzas (because one or two just isn’t enough!).
She didn’t care for the first two options presented to her, but she loved the third – which went on to be called Pizza Margherita, or Margherita Pizza, in her honor.
As you may or may not have noticed, Margherita Pizza bears the same colors as the Italian flag: red, white, and green. Perhaps a little too coincidental? Historians dug in and found some inconsistencies with a thank-you note that was supposedly sent to the pizza maker by a chamberlain.
Whatever the true origin of this pizza, its fans are happy that it exists no matter its origin story!

Keto Margherita Pizza
Ingredients
Dough Ingredients
- 1/3 cup coconut flour
- 1 tbsp Swerve Confectioners
- 1/2 tsp baking powder
- 1/4 tsp salt
- 1 1/2 cups shredded mozzarella cheese low-moisture and part-skim
- 2 oz cream cheese
- 2 large eggs lightly beaten
- 2 tbsp heavy whipping cream
Sauce Ingredients
- 14 oz diced tomatoes
- 3 cloves garlic chopped
- 3/4 tsp salt
- 1 tsp Swerve Confectioners
- 2 tbsp olive oil
Topping Ingredients
- 4 oz fresh mozzarella cubed
- 1/4 cup grated parmesan cheese
- 1/4 cup fresh basil chopped
Instructions
Dough Instructions
- Preheat oven to 425 F and line a baking sheet with parchment paper or a non-stick silicone baking mat.
- Combine coconut flour, Swerve Confectioners, baking powder, and salt in a small bowl and set aside.
- In a large microwave-safe bowl, combine mozzarella cheese and cream cheese. Microwave for 45 seconds on high, then remove and stir. The mixture will not be fully combined at this point, but make sure to spread out the cream cheese as much as possible.
- Return cheese and cream cheese to the microwave for another 45 seconds. Remove and stir again, fully combining the mixture.
- Into the bowl with your flour mixture, add eggs and heavy whipping cream. Mix until combined. Add this to the cream cheese/cheese mixture and knead with your hands until a dough forms. (If the dough starts to stiffen, microwave again for a few seconds.)
- Place the dough on your lined baking sheet and roll it out into a 12” x 8” rectangle.
- Bake for 7-8 minutes, or until edges begin to lightly brown. Remove from oven.
Pizza Instructions
- Mix all sauce ingredients in a bowl, then spread mixture evenly on top of baked dough.
- Evenly sprinkle parmesan on top, then cubed mozzarella.
- Return pizza to oven and bake for 5-7 minutes.
- Remove and sprinkle with fresh basil. Cool for 5 minutes, then cut into 8 pieces.

People use various methods – a food processor, heating in a bowl over boiling water, heating directly in a pan over low heat, or simply mixing with your hands and not using heat at all. These methods will result in a little different texture, but it will still taste great!
This recipe reminds so much of my aunt’s recipe. She won’t share her secret recipe and now I don’t need it. Delicious sauce and toppings, hard to believe we are eating a healthy margherita pizza!
